The problem is that Flynn actually created the Grid and CLU himself, and we see that in flashbacks.
Did he even need Sam and Quorra (Olivia Wilde) at all?
Meanwhile, Luke sees the whole thing differently.
and only after dealing with those is he able to make a noble sacrifice to save the Grid.
